The Ulysses was a submarine vehicle from the surface world. It was developed by Whitmore Industries to serve as the primary transportation vessel in the expedition to find Atlantis. The ship serves as an iconic image in the promotion of the film Atlantis: The Lost Empire.

The Ulysses is massive, much larger than the average submarine in that time. It is big enough to house up to two hundred crewmen and passengers, as well as numerous other vehicles while still maintaining some moving space within. The bridge is located within a glass enclosure at the front of the ship, the glass thick enough to withstand immense pressure. The Ulysses was lightly armed, with only half a dozen twin torpedo turrets for self defense. The Ulysses carries 24 sub-pods, which were small submersible pods capable of high speed attacks and maneuvers. They were manned by two people each, and mounted several torpedoes on each side. They also carried at least four massive lifeboats that were stored in a large rear ventral bay, each capable of carrying dozens of people as well as many vehicles of different types.

The Ulysses was featured in Atlantis: The Lost Empire, during which the expedition encountered the Leviathan. While the submarine was designed to withstand a great deal of damage, it was clearly not able to take on the energy discharges from the Leviathan. Despite counterattacks from the sub-pods and the Ulysses's torpedoes. The blasts proved to be too much, forcing the crew to abandon ship before its boiler exploded. It was ultimately destroyed by one final energy discharge, taking one of the lifeboats down in the blast.

The only part of it that was not destroyed was it's cabin with bunk beds and Joshua Sweet picked up the thermometer that Milo Thatch spit to the floor offscreen when Milo Thatch left the room.

In a deleted scene from the movie, named "Squid bats" which is believed to be one of the first drafts of the storyboard of the movie, it is shown that The Ulysses was actually meant to survive the Leviathan encounter, and then bring the crew of the expedition to destination, only to substantially bedestroyed by a stray grenade, falling into the compartment holding all the missiles and other armoury of the submarine, in order to distract the creatures encountered in the underwater cave instead, as the "squid bats" are said to be attracted to light, according to Milo after deciphering what the riddle from the Sheperd's journal meant.

Sam Michlap, Bill Perkins, Simon Valdimir Varela,as well as Bruce Zick were originally the visual development artists for the deleted Squid Bats scene.
